@vinnn is correct, The HDMI and 3,5mm RCA ports on Raspberry Pi are output-only.
I'd forgotten that moOde does in fact support a S/PDIF input solution, the Audiophonics RaspDAC Mini. It provides a coax S/PPDIF input port. In moOde you simply select it using the Source Select (SOURCE-SEL) screen. moOde also provides a dedicated volume control for this input so it can function as a preamp.

The only solution that I know of that supports Toslink S/PDIF input is the Hifiberry DAC+ DSP but there is little documentation on how to configure it and it's not currently integrated into moOde.
